I encounter a strange problem when I want to stitch my nadyr and zephyr pictures. For zephyr pictures I do it by keeping my camera on my nodal ninja and just moving arm of Nodal Ninja 3 so my camera is upside down and then I shoot. For nadyr, I do it by hand by removing my tripod and holding camera by hand at same height than on original tripod and I shoot.
But when I put these pictures on my pano already stitcher in Stitcher, it looks these pictures are not at the same scale so I'm unable to stitch them correctly. Is there a way when you take a picture from list of pictures to the workplace to change their size ? Is it normal ? Am I doing something wrong ?

It is normal.
 
When we don't want to use the patch we move the tripod.
 
For this we let a money coin on the floor at the vertical of our nodal point.
Then we move the tripod use a 3 foot bracket to have the area clear and putting the tripod outside the field.
when your lens is at the vertical of the coin
pick up the coin and ....take you photo!
 
PS/ The bracket could be an horizontal assistant of flash system.
