Stitcher Express is pissing me off! PLEEEASE HELP!

I need some serious help. I have been sitting in front of my computer for 2hours trying to stitch my photos in Stitcher Express...
Here are the basics:
I have already defished my images and stitched the 180º images just fine. Now I am trying to stitch my Zenith images (I haven't even got to the nadir ones yet. Oh Joy!) and it won't stitch!
I line up the zenith image perfectly, I click on the image that needs to be stitched  and click "Semi-Auto Stitch" and it comes back with "Cannot stitch image. Try manual stitching."
OK.. so I think to myself, "Perhaps no images should be highlighted..." So I make sure that no images are selected and go up to the stitch menu and the only one available to click is Auto Stitch, so I click it. Well, It throws the image I am trying to stitch to random places on the screen... and still it is unstitched.
I tried Manual stitch, but it doesn't line up correctly because the clouds are wispy and moving....
What in the world am I doing wrong?!
 
Is there a way to force stitch an image in Stitcher Express?
 
Also, I had to do a semi-auto stitch on one of the images in my 180º pano, and I want it to be behind the pictures surrounding it..so only a sliver of that photo shows to complete the pano. Instead, it shows that whole photo, and overlaps the photos to each side of it... how can I force it to go behind?
 
Please please please help!

1st: if you can't stitch manually, how would you expect Stitcher to do it automatically?
I don't know for SE (I use Stitcher UnLtd.) but "force stitch" has unfortunatly disappeared after v5.5.
2nd: have you tried "stencils" (masks)?

Would you post the source images for your pano?
(hi-res jpeg is fine; 1200-1500 px or so on the long axis will do).
 
Being able to look "under the hood" is invaluable in evaluating this type of situation.
 
Also please inform us as to your camera body and lens focal length.

You will probably have more success with the nadir (presumably no moving objects).
 
The zenith with the moving targets (clouds) will definitely present a problem for any stitching app, which after all is trying to match patterns between images - Stitcher is a software program, not a magic wand - you can only push image geometry so far, then it is time for a "bit" of post-stitch Photoshopping.
 
First let's see what you have, and hopefully solutions will follow.
