Are their any command line options with the stitcher software?  
 
We have one set of stitching paramaters that would be used to create 1500 mosaics that are then converted to an AVI file.
 
We have 19 images in 1500 separate directories.  All the rendering setting would be the same except the output of the resultant file names.   The render queue just doesn't seem suited for this.  We would have to write the project file into each directory.  Then open the file and change the name of the output file and then create a job queue file and run it.
 
We are about to write a script to try and resolve this but wanted to see if anyone had any other suggestions.

I do have a question though - why the AVI output? From my readings this is a container whose time has passed, and has a huge hack anthology. Why not an MPEG-4 or WMV container format?

AVI was just an example format.  We export to a various format the later one as you mentioned taking up a lot less disk space.  It all depends upon how it is going to be used.
